The 34-year-old Australian clocked a time of one minute 20.981 seconds at the Catalunya circuit near Barcelona, with reigning world champion Vettel 0.2 seconds back.
Britain's Lewis Hamilton took third for McLaren but was almost a second adrift of Webber to underline the dominance of the Red Bulls.
Vettel has won three of this season's four races to lead Hamilton by 34 points going into Sunday's fifth round.

Webber was confident that the fight for first on the grid was always going to be with his teammate.
"It
was a good battle with Seb, I though we were going to be battling for
pole so I just had to make sure I did a good lap and then pray that my
time went above Seb's," he told the official F1 press conference.
